So what did you do before the past 3 weeks? If you didn't run before and you just randomly started running 3-4 miles a day without building up of course you have a sore right knee and ankles. You may not be fit to run yet. Especially if you are a bigger guy, simple physics just a lot of pounding on the joints. What kind of surface are you running on? Track? Concrete?
Lot's of factors involved. I'm sure the shoes are a small part of it just guessing they are your typical mainstream running shoe with the big fat cushiony heel that distorts natural running mechanics....but improper warm-up and progression sound more likely.
